1. Genotyping should be done using Illumina GSA (Global screening array) which has =6, 00,000 markers.2. GSA array should include South Asian Population (SAS) specific markers which are more specific to the Indian population.3. GSA Array should have a provision to accommodate an additional 50000 custom markers as per client’s requirement. The firm should quote the price for genome wide genotypingi.with and without custom markers separately andii. with data analysis4. The array should provide critical coverage of the biological categories, such as coding SNPs, and biological pathways, for PCOS.5. Array should cover indels, exome variants, copy number variants (CNV) and top GWAS hits from published studies for the specified diseases.6. Genotyping results should have =95.5% SNP call rate, and =99% reproducibility and should ensure that all the markers are accessible in every batch (adequate supporting machine report must be provided).7. The vendor should provide raw data with preliminary analysis of the results, including Sample QC, Cluster analysis for SNP classification, internal control evaluation, Called Gender QC, Pass thresholds for sample QC, SNP QC including Call Rate and MAF filters. 8. The vendor should also provide advanced analysis results, including Principal Component Analysis (PCA), Association Testing with dominant, recessive and additive models, false detection rate testing, multiple test correction test, P-P plot and Q-Q plot.9. Variant annotation: Complete annotation of the variants obtained above using contemporary tools and their summary statistics should be provided. The names of software and parameters used for the annotation should be provided.Service Specifications1. The complete work should be done by the vendor within India.2. The vendor should provide a facility certificate to testify the possession of an in-house in name of the company (it should not be in lease agreement of tie up/collaborative mode).3. Sufficient DNA will be provided, but excess must be returned.4. The Sample DNA QC report should be submitted within 10 days after receiving the samples.5. All Data should be given in softcopy via FTP as well as in hard disk.6. Data must be delivered within 3 months of receipt of samples.7.Data should be transferred through secure means to maintain confidentiality. Data should not be disclosed to any other person or to any print and electronic platform.8. Data should not be disclosed to any person, organization, or any electronic/print media etc.9. Access to at least two project researchers in the concerned laboratory for monitoring the quality of data10.Training of at least two project researchers for bioinformatic analysis of data with boarding and lodging shall be borne by the concerned company.
